I gave up a while ago and just delete the old before starting another, then I found out it deletes the net too... I'm sure you are no doubt already aware of this but for those following along that aren't: One option is that you can select 'Unroute Segment' (which saves the ratline) instead of delet...

We tried to reproduce the problem but the warning message appears above the splash screen. In any case, you can press Enter on keyboard to close the warning window even though it appears behind the splash screen for you. Right... that is all great in retrospect... if you already know to do that. Ho...

There is a warning message that pops up underneath the splash screen when converting a schematic to a pcb that has a net that contains only one pin. Net ports aren't actually a 'physical' component in and of themselves. They really only represent a 'logical' connection between components... an invisible wire connecting two or more locations on the schematic if you will (used to clean up the schematic). It appears both the diameter of the mounting holes and the spacing between the holes changed by 0.000591 each.
