Connection lines disappear if you draw a trace from pad center. If trace just touches to the pad or shapes were used instead of traces, blue lines remain in that case. If pads were connected with copper pour, open copper pour properties, go to connectivity tab and set options "Hide net connect...

Some of the connection lines on my layout still are displayed even when the points are connected. Unless I'm missing something and they really aren't but my board passes the Net Connectivity Check. Pin C2 of JP1 is touching the copper pour of my +5 layer, so what gives? I mean the line for LED2 to C...

You can put the PN in the component properties as an additional field, then export the BOM from the schematic. Then copy/past the PN into the CPL.
