I believe I found it out by trial and error, just found a folder called silkscreenPCB full of different colour combinations on my logo..
It may be in the documentation, but I'm very bad at looking into help files..

The way I've done it is by converting the logo to a black and white bitmap (.bmp). Then the white will be transparent.
However, it doesn't appear transparent at first when put on the silkscreen layer for instance, but the 3D preview and manufacturing output will be correct.

Try connecting the vias to the pour with ratlines, or by right clicking on the via and "Add to net", this will get rid of the errors.

I personally use Autodesk Fusion 360 for parametric CAD. I believe it's free for start-up companies and they have a free education license. Otherwise it's subscription based.. Don't know why it disappears, but you can hold middle-mouse or right mouse button and drag the drawing around.
