I would suggest an option for "Do not clean redundant traces" instead. Sometimes you want redundant traces. For example, you may want to make a guard ring around an op-amp input or a crystal. If you have a 4-layer board, you can remove the annular rings of signal vias in the inner layers. That way, you can have a large ground/power plane that is not broken up by signal vias.
