Can't help you there, never tried it with different designs.
Perhaps, when you are setting up layers, set all layers as signal layers and make your copper pours on the signal layers instead of the plane layer.

It's probably been sorted now, but I would have been inclined to just get the boards re-manufactured from a different supplier and shipped asap. It will cost more, but I think those boards you have will bite you in the bum at a later stage, especially if there are other vias in the circuit too.

Open up task manager and go to the performance tab. Open up resource monitor. Open it up full screen and in the processes section select the cpu column to you can see which program is using the most cpu time. And in the services section also select cpu. Well I don't know about you fellas, but when I do my values for parts I do it like this, 47R 3k 100k, 1M 0.1R, 100p 100n 100u. Have you checked that you have sufficient free ram. Also, what programs are actively using the cpu while this freeze is happening? Check the task manager. Also try loading up with minimal other applications open, turn off your internet connection, firewall, virus etc and see if it runs better. I did...

For the nc/drill have you tried just re-naming the file? The content of the file is text.
Pcbway accept the file as it is.
I just do gerber export and select export all, then the nc drill.
I'm not sure what they are asking for with mechanical layer.
