Is it possible that you selected all components (accidentally or intentionally) open properties and changed them? And the changes were applied to all selected components.

There are plenty of modules with ESP8266 and development boards with the module onboard. It's easy to mix up in all of them. Thereofre exact part number will help to find datasheet and check dimensions.

The "pad layers" option can be used to create "blind" pad on multi-layer board. Other than that, do not use the option.

I guess you edited pad layers. Please right click on a pad and open "Pad Layers" from submenu. Both layers top and bottom should be enabled. If either layer is disabled then the hole is excluded from NC drill file.
