Re: Multi-part components
You can for example place all parts of multi-part component on the same sheet, then right click on a part, select "Change Sheet" and move the part to a different sheet.

Re: Maintain spacing between components and traces for different voltage levels
You can open "Route -> Net classes" and create at least one additional net class. Move low voltage nets and high voltage nets to different net classes. For example, keep LV in the default net class and move HV to the custom net class. Specify (different) rules for each net class. Obviously...

Re: Image removal?
Make sure active layer is Top if the image is on top assembly. Select the image ( you should see orange dots on the image corners if it's selected) and Del to delete.

Re: I can't find it database 15-92-2250 MOLEX
Searching in standard DipTrace libraries doesn't have result. SnapEDA neither has this part in the database. But you can create custom component and pattern in your own libraries.

Re: Warning when naming port
Beside netport names, their pin names should be the same if you want these netports become parts of the same net. The warning shows this is not the case. You can hover mouse pointer on pins to see pin name in the hint (tooltip). If necessary, you can right click on pin, select "Pin Name" f...

Re: Different pad diameters for each side of the PCB.
Thank you for the feature request. Notice, you can right click on a through hole pad and select "Hide Pad Ring in Layer" option in submenu. This will reduce ring size to the hole size. If you define a layer type in layer setup to plane, you can specify custom ring for all TH pads simultane...

Re: Default hole size for pattern
There are two possible solutions: quick and reliable. Quick solution: lock components on PCB, renew board from schematic and say no when the software asks to update locked components. Reliable solution: You can create new or open existing custom pattern library in Pattern Editor and create custom pa...

Re: Editing 3D Components
You can try FreeCAD. Our team uses the software. It's good enough and open source.
Of course, there are other CADs to edit STEP files, for example Solidworks, PTC Creo and others.

Re: Image on paste layer
Place an image on solder mask layer. If there is copper pour underneath, it will be tinned (or other surface finish you choose, ENIG for example).
Placing the image on top paste layer makes sense if you want to add extra solder during the assembly.
